There is a difference in asking God honest questions from a desire to understand as opposed to challenging God's sovereignty with questions that are bred from unbelief, rejection, and bitterness.
The Bible is full of questions.
Rebekkah questioned God.
Genesis 25:22
22 And the children struggled together within her; and she said, If it be so, why am I thus? And she went to enquire of the LORD.
David questioned God many times.
Psalm 43:2 For thou art the God of my strength: why dost thou cast me off? why go I mourning because of the oppression of the enemy?
As you mentioned Jesus even questioned God.
Matthew 27:46 And about the ninth hour Jesus cried with a loud voice, saying, Eli, Eli, lama sabachthani? that is to say, My God, my God, why hast thou forsaken me?
Actually, God encourages us to ask of him.
Luke 11:9
9 And I say unto you, Ask, and it shall be given you; seek, and ye shall find; knock, and it shall be opened unto you.
Questioning God has more to do with attitude and intent of heart than the act of asking God questions. If we do find ourselves in times of questioning God out of confusion, bitterness, or improper attitudes, he is a patient God and a forgiving God.
